Oligo Array spotted oligonucleotide, WUSTL Yersinia pestis 8.4k v.1, To construct a gene-specific microarray of the Y. pestis genome, we designed 70mer oligonucleotide array elements. Predicted Y. pestis genes, encoded on both the chromosome and the three plasmids of strain CO92, were obtained from the The Wellcome Trust Sanger Institute (http://www.sanger.ac.uk/Projects/Y_pestis/). In addition genes derived from human, mouse, rat and virus were included to detect contaminating host mRNA. Oligonucleotides were designed from these sequences using ArrayOligoSelector.

Oligo Array spotted oligonucleotide, WUSTL Streptococcus pyogenes 3K, An antisense oligonucleotide array based on the published genome of S. pyogenes SF370 (AE004092.1 GI:14286347) was made at the Microarray Core Facility in the Genome-Sequencing Center at Washington University (GSC). A single 60–80 mer oligonucleotide was designed to hybridize to the putative transcripts from each annotated open reading frame using 'TOP' software that was created at the GSC. To reduce complexity, probes for rRNA, tRNA and prophage-associated genes were not included, which resulted in an array consisting of probes for 1517 genes out of a total of 1752 predicted open reading frames in the SF370 genome.

The array design contains 20,160 features (30-mer oligonucleotides) printed in a layout of 12 meta rows and 4 meta columns; consisting out of 20 rows and 21 columns per block. The array measures the expression of 6,209 functional genes. All oligonucleotides were spotted with three duplicates, except for 16 oligonucleotides which had 6 replicates. The Lucidea Universal ScoreCard Controls (Amersham Biosciences Buckinghamshire, UK) are added (864 spots). A set of 621 spots remained empty.

The array design contains 11,520 features (30-mer oligonucleotides) printed in a layout of 12 meta rows and 4 meta columns; consisting out of 16 rows and 15 columns per block. The array measures the expression of 2,269 functional genes, spotted with four duplicates. A second group of oligos consists out of 96 identification oligos, also added with each four duplicates, resulting in 384 spots. The Lucidea Universal ScoreCard Controls (Amersham Biosciences Buckinghamshire, UK) are added. We added 10 probes, that assess the dynamic range and 8 ratio controls. Each control was spotted in 16 block with 4 copies per block (i.e., 16x4=64 copies); making a total of 1,152 control spots on the chip. A set of 908 spots remained empty. The platform data table reflects a condensed representation of the array. The complete array layout file representing the replicated features as well is linked as a supplementary file.
