cDNA Array spotted DNA/cDNA, ADR_SGF_CEA, A collection of 5760 full length cDNA clones from the human infant brain 1NIB library kindly gifted by Genethon as bacterial colonies in 96-well microtitre plates. These clones were characterized by 5' and 3' sequencing. Plasmids containing clones were grown in Escherichia coli by standard microbiological methods. Each insert was PCR amplified (30 cycles) by sampling 1 µl of cell culture with vector primers. To obtain a sufficient amount of probes, a second run of PCR, consisting of 20 cycles, was performed using the same set of primers. PCR products ranged from 600 to 4000 bp in length. The PCR products were prepared in 96-well plates, purified by ethanol precipitation, washed in 70% ethanol, dried, dissolved in TE/DMSO (50/50) and stored at -80°C. GeneChip spotted oligonucleotide, Affymetrix GeneChip Custom-Made Muscle Chip, MuscleChip containing 4,601 muscle probe sets representing 1150 known genes expressed in muscle, and 2,075 EST clusters from a non-normalized subtracted muscle sequencing project (28,074 EST sequences). This included 460 novel EST clusters, showing no match to previously characterized genes in any database. Each probe set was designed to contain 20-32 25mer oligonucleotides (10-16 paired perfect match and mismatch probe pairs per gene), with each probe evaluated for hybridization kinetics (Tm), and similarity to other sequences. Approximately 120,000 oligonucleotides were synthesized by photolithography and light-activated chemistry per microarray.
