We used a NimbleGen custom 720K canine whole-genome array platform (Roche NimbleGen, Penzberg, Germany), designed from the UCSC dog genome build of May 2005 (Broad/canFam2). 2. This array is comprised of 385,000 probes evenly distributed throughout the unique sequence of the genome as a backbone and an additional ~330,000 probes which were designed based on previously reported dog CNV regions. 3. The average probe spacing for our custom array platform was ~3.3 Kb. 4. The array-CGH experiments were performed according to the manufacturer’s instructions.
