Oligonucleotide probes complementary to each corresponding sequence are synthesized in situ on the arrays. Sixteen pairs of oligonucleotide probes are used to measure the level of transcription of each sequence represented on the GeneChip® Vitis vinifera (Grape) Genome Array. Sequences used in the design of the V. vinifera Genome Array were selected from GenBank®, dbEST, and RefSeq. The sequence clusters were created from the UniGene database (Build 7, Oct 2003). The S. pombe 1.0FR Array is a single array comprised of over 1.2 million perfect match/mismatch probe pairs tiled through the complete Schizosaccharomyces pombe genome. Sequence information for chromosomes 1 to 3 and telomere clones was drawn from the Wellcome Trust Sanger Institute (September 2004). Probes are tiled for both strands of the genome at an average of 20 base pair resolution, as measured from the central position of adjacent 25-mer oligos, creating an overlap of approximately 5 base pairs on adjacent probes. Specific probesets were also included for putative non-coding RNAs that may play a role in gene regulation (e.g., microRNAs), and confirmed functional small RNAs in related species (corn and sugarcane) were also included in our array design. The Sb01gnnnnn.n ids represent the Ensembl Transcript ids. The FRnnnn, M-sbi-miR, zma-MIRnnn, etc. are probes for small RNAs from Sorghum bicolor as well as non-Sorghum bicolor organisms (sbi=sorghum bicolor, zma=maize, ssp=sugarcane). These were included in our microarray design as add-on probes, in case there are researchers that are interested in the expression of small RNAs. Briefly, the PMRD sequences (zma-MIR437f, M-sbi-miR) were obtained at the plant microRNA database http://bioinformatics.cau.edu.cn/PMRD/. fRNAdb (FRnnnn) sequences were obtained at the functional noncoding RNA sequence database http://www.ncrna.org/frnadb/.

Additional array design content was derived from the predicted gene set v1.1 from the Populus genome project (P. trichocarpa), led by the U.S. Department of Energy and based at the Joint Genome Institute (JGI), Walnut Creek, CA (download date May 4, 2005).
