cDNA Array spotted DNA/cDNA, NIEHS Rat Chip v2.1, This array was developed in-house at NIEHS, and used for gene expression profiling experiments. A complete listing of the genes on this chip is available at the following Web site: http://dir.niehs.nih.gov/microarray/chips.htm cDNA microarray chips were prepared according to DeRisi et al., 1996, Nat. Genet. 14, 457-460. The spotted cDNAs were derived from a collection of sequence-verified clones that covered the 3` end of the gene and ranged in size from 500 to 2000 base pairs (Research Genetics). M13 primers were used to amplify insert cDNAs from purified plasmid DNA in a 100 5l polymerase chain reaction (PCR) mixture. A sample of the PCR products (10 microliters) was separated on 2% agarose gels to ensure quality of the amplifications. The remaining PCR products were purified by ethanol precipitation, resuspended in ArrayIt buffer (Telechem, San Jose CA) and spotted onto poly-L-lysine-coated glass slides using a modified, robotic DNA arrayer (Beecher Instruments, Bethesda MD). -- taken largely verbatim from Hamadeh et al., Toxicological Sciences 67, 219-231 (2002)

cDNA Array spotted DNA/cDNA, Mouse MuscleArray 1.0, 2,061 muscle-specific cDNA probes (300-600 bp), restricted to the 3'-end of each mRNA, were spotted in quadruplicates. MICROARRAY FABRICATION: The cDNA inserts were cloned in the plasmid vector pZErO-1 (Invitrogen) and amplified by PCR with universal primers (A: 5’-TCCGGCTCGTATGTTGTGTGG-3’, B: 5’-GTTGTAAAACGACGGCCAGTG-3’). The quality of each amplicon was monitored on agarose gels: cDNA probes showing more than a single size product, described by a ‘WARNING’ message, were excluded from subsequent microarray analyses. PCR reactions were transferred to 96-well MicroAmp Optical plates (PerkinElmer) and precipitated with ethanol and salt, following a clean-up protocol developed at the Stanford University. The microarray facility at CRIBI managed microarray printing and post-processing (http://microcribi.cribi.unipd.it/). cDNA probes were spotted on glass slides across an area of 18 x 18 mm, using a Genpak Array 21 robotic system (Genetix, Hampshire, United Kingdom) equipped with 16 Stealth Micro Spotting Pins SMP 3B (ArrayIt): spots have an average diameter of 120 µm, the distance between two spots is 180 µm, each cDNA probe is spotted in four replicates. GENE ANNOTATION: The cDNA sequences were aligned on the mouse genome (NCBI Build 32) at the UCSC Genome Browser, using the BLAT software. Known genes are described as LocusLink entry; cDNAs of uncertain origin are marked as ‘SIMILAR TO’ or ‘UNKNOWN’, depending if they have similarity or not to other expressed sequences in GenBank. We realized that 8.4% of cDNA probes are possibly redundant, due to multiple isoforms, alternative mRNA terminations, or to cDNA covering different sequences of the same transcript.

The cDNA probes are distributed into 384-well polypropylene plates (Genetix, 384 micro array) and dissolved in 3XSSC print buffer at a concentration of 50-100 ug/ml. The microarray spot densities are 235 microns (center-to-center), and one spot is printed per probe per slide. The microarrays are printed on Fisher Premium microscope slides (cat# 12-544-1) coated with poly-L-lysine and post-processed according to the procedures on the NCI website http://nciarray.nci.nih.gov/ .

cDNA Array spotted DNA/cDNA, BMAP_HGPD, Libraries and clones derived from brain regions of adult mouse (strain c57BL6) were obtained from Research Genetics, Inc. The 11,136 clones represent expressed sequence tags (ESTs) from some 5,471 unique known genes and 5,665 mRNAs as yet uncharacterised, and form part of a library created as part of the Brain Molecular Anatomy Project (BMAP). Each insert from this BMAP 3 EST library was amplified by PCR. The cDNA was purified using Millipore multiwell purification plates (Millipore Inc.), and lyophilised PCR products were resuspended in 1 X Micro Spotting Solution Plus (TeleChem International, Inc.) at a concentration of 0.25-0.75 µg/µl. DNA was spotted onto CMT-GAPS coated glass slides (Corning) using Stealth micro-spotting pins (TeleChem International, Inc.).

The Mmad microarray spot densities are 190 microns (center-to-center). Each probe is printed in duplicate as side-by-side features.
