cDNA Array spotted DNA/cDNA, Dmel_arrayplatform, Spotted array using PCR fragments of approximately 95% of the genes in the D. melanogaster BDGP genome. We followed a sequence of decreasingly stringent tests to pick optimal primer pairs for the PCR fragments on the arrays. For each gene, we looked for (first) a 500b to 2kb sequence at the 3’ end and, failing this, (second) two 200b to 500b sequences in:(1) coding sequence, completely within an EST clot, and unduplicated (BLAST<=10^-4); (2) coding sequence, partially within an EST clot, unduplicated; (3) coding sequence, unduplicated; (4) exon, completely within an EST clot, unduplicated; (5) exon, partially within an EST clot, unduplicated; (6) exon, unduplicated; (7) sequence less than 2kb at the 3’ end. A total of 13,327 probes were designed and manufactured by Operon Technologies, Inc. while 2,304 probes were designed by Compugen and manufactured by Sigma Genosys. Probes made by Operon are 70mers in length while probes made by Compugen and Sigma are 65mers in length. The probes were inkjet-printed on the array by Agilent Technologies (Palo Alto, CA).

cDNA Array spotted DNA/cDNA, NMC_Rat_5k_cDNA_Ser2, The 5k rat cDNA arrays used here are part of a larger collection of 14k cDNAs purchased from Research Genetics (Huntsville, AL). (http://nova.idi.ntnu.no/MCF/products.html). Plasmids were isolated from overnight bacterial cultures in 96-well plates and cDNA inserts amplified by PCR using M13 primers 5'-ctg caa ggc gat taa gtt ggg taa c and 5'-gtg agc gga taa caa ttt cac aca gga aag a. The PCR products were purified with Montage PCR purification kit (Millipore) and quality and concentration was assessed by agarose gel electrophoresis. The purified PCR products were prepared in 50% DMSO (about 50-200 ng/ l) and spotted onto 25 x 75mm amino-silane coated CMT-GAPS glass slides (Corning, NY) using a printing robot built in-house in collaboration with NEMKO (Trondheim, Norway) after a prototype developed at the National Human Genome Research Institute (NHGRI), (http://www.nhgri.gov/DIR/LCG/15K(HTML/). The arrays were spotted with 8 pins and contained 2 x 4 blocks of 31 x 31 spots. The probes were fixed to the slide surface by UV irradiation. The 5k cDNA probes represent 4908 unique UniGene clusters, of which 2511 cDNAs (51%) were printed in duplicates. In addition, a few in-house cDNA probes and a set of positive and negative control elements including 10 different PCR products of exogenous DNA from SpotReportâ„¢ cDNA Array Validation System (Stratagene, La Jolla, CA) were printed on the arrays. Totally, each array contained 7688 elements including duplicates and controls.

These clones were characterized by 5' and 3' sequencing. Plasmids containing clones were grown in Escherichia coli by standard microbiological methods. Each insert was PCR amplified (30 cycles) by sampling 1 µl of cell culture with vector primers. To obtain a sufficient amount of probes, a second run of PCR, consisting of 20 cycles, was performed using the same set of primers. PCR products ranged from 600 to 4000 bp in length. The PCR products were prepared in 96-well plates, purified by ethanol precipitation, washed in 70% ethanol, dried, dissolved in TE/DMSO (50/50) and stored at -80°C.
