Tiling Array in situ oligonucleotide, Affymetrix Drosophila Genome Tiling Array 1.0F (Dm35b_MF_v02), Because the original microarray design was unfinished before release 4 of the genome was published, reannotation was undertaken. All 6,553,600 probes were used as queries against the D. melanogaster release 4 Flybase genome with Megablast with a word size of 12. This type of search guarantees successful location of homology maintaining at least 15 (word size + 3) consecutive perfect matches. We kept probes exhibiting the following characteristics: for each probe, both forward and reverse complements are unique on the array; the probe matched the genome perfectly; each probe matched the genome at 100% identity; each probe hit the genome only one time. We reported the position in the genome that the 13th basepair that the probe maps to, the muller element it maps to, the total number of guanine and cytosine basis in the probe, and the predicted melting temperature of the probe as calculated by the EMBOSS dan program.
