Bos taurus
Oligo Array in situ oligonucleotide, Agilent-015354 Bovine Oligo Microarray (4x44K) (Feature Number version), B. taurus Oligo Microarray Agilent has developed a genome-wide bovine microarray to enable scientists to study gene expression profiling at the global level. Agilent's Bovine Oligo – 4X44K microarray covers 21,475 unique genes and transcripts of Bos Taurus, two probes for each gene are produced. Oligonucleotides, 60-mers, are synthesized directly on glass slide using the Agilent’s SurePrint Technology. Arrays of this design have barcodes that begin with 16015354 or 2515354. Orientation: Features are numbered numbered Left-to-Right, Top-to-Bottom as scanned by an Agilent scanner (barcode on the left, DNA on the back surface, scanned through the glass), matching the FeatureNum output from Agilent's Feature Extraction software. The ID column represents the Agilent Feature Extraction feature number. Rows and columns are numbered as scanned by an Axon Scanner (barcode on the bottom, DNA on the front surface). To match data scanned on an Axon scanner, use the RefNumber column contained in the Agilent-provided GAL file as the ID_REF column in sample submissions. *** A different version of this platform with the Agilent Probe names in the ID column is assigned accession number GPL9712.

cDNA Array spotted DNA/cDNA, INRA-BDR Bovine 10k, (22cmx22cm, Amersham Biosciences) - 3x3 pattern - The 10K custom cDNA membrane developed in our laboratory was used for the experiment. Briefly, the array contained 7.800 EST from term placenta (Everts et al., 2005) and we incremented this set by 2.400 new EST from a cDNA library established on young foetuses and early extra-embryonic tissues. This second library (called BE03) was constructed from mRNA isolated from extra-embryonic tissues of bovine embryos from D14 to D24 of gestation and foetuses (D36 and D64). The BE03 library was normalized and subtracted by the 7.8K set using the protocol from Bento Soares. About 10.000 bacterial clones were sequenced. The sequences were repeat-masked using RepeatMasker (05/05/99) and the clustering was performed by CAP3. The CAP3 assembly resulted into 2.400 new EST. In total, 10.214 unique cDNA were spotted onto Nylon N+ membranes (Amersham Biosciences) with a 3x3 pattern (QBot, Proteigene) at the CRB GADIE platform (INRA, Jouy en Josas, France). The “BE03” library is indexed as Lib. 17188 and Lib. 15992 (http://www.ncbi.nlm.nih.gov).

Oligo Array spotted oligonucleotide, Custom Nimblegen aCGH chip targeted to canFam2 segmental duplications., Segmental duplications were computationally identified and then were targeted with 368,360 probes. The remaining available probes were placed in 5kb flanking regions to the segmental duplications (9,278 probes) and in single copy control regions (8,790 probes).
